US-based clients of mine are facing the same problem. So far the cheapest way to send payment is by cheque, but this just makes life so much more difficult for the recipient.
To my knowledge PayPal is not yet a viable option. They offer only limited services in Indonesia (cmiiw), and persons based in Indonesia can use it only to PAY for goods/services and SEND money.
I tried using Moneybookers, but if you are based in the US you still have to upload funds by international wire transfer to Moneybookers' account with a bank in Germany. You can also fund your Moneybookers account by credit card and be charged a 1,9% fee, but my clients have not yet looked into this.

For paypal no luck I guess, try moneybookers dot com instead.
As for services such as Western Union or MoneyGram, both have been great. I personally have had transactions with both from clients in the US (Moneygram) and Western Union (Canada/Singapore), frankly though I'm not sure about charges.

My clients in the UK tend to use wire/bank transfer, while those in the US prefer Moneybookers or Western Union. Indeed, bank transfer fee in America is really expensive (around US$40).
With MB, the money will be sent right away; with WU, it will take only about 3 hours.

Indonesia now can accept paypal payment. But it is we must verified the paypal account using the Visa or Master Card. after we receive the money via Paypal, we then can transfer the money to the local bank using our own account number, and the transfer amount of money using the paypal is not expensive. I have been using the paypal and found it very useful when accepting and transferring money. Try it. you won't regret. Rather than using cheque.
