WinAlign: Problem with footnotes

I have to use WinAlign for a major aligning project. Despite the fact that this is not the most appropriate program for the undertaking, I have to struggle with some strange and unusual problems.
One of them is about footnotes. Here is the example:

source language:
{FN "OJ L 246, 20.7.2004, p. 32."}

target language:
{FN "ОВ L 246, 20.7.20004 г., стр.32."}

Is this a bug? Do you have an explanation?
