هذا بالطبع بصورة عامة. ومن ناحية أخرى، حيث أننا بصدد الحديث عن أجهزة الحاسوب، فيمكن اعتبار النظام متكونا من مجموعة من المنظومات، فالنظام الشامل للحاسوب مثلا، يتكون من مجموعة من الأنظمة المختلفة تشترك في تشكيله بصورته النهائية، وبرمجيات هذه الأنظمة تعرف بالمنظومات.
It also just came up to my mind the "Matrix" movie. In that movie, matrix was translated as منظومة that controls a major part of the whole system or "نظام". I'm sorry, but I tried to find a source that supports my view here and found nothing except for that movie :)

linguistically speaking, نظام is مصدر, while منظومة is صيغة مؤنثة لاسم المفعول.
However, here's this paragraph where it shows the use of each word as I indicated:
وحتى الفساد، يضيف محدثي، قد يمكن تصوره في هذا السياق، كنوع من شراء الولاءات التي تخدم هدف المنظومة العام، كجزء من غريزة السلطة والقوة نفسها، مطلق أية سلطة، أو منطق قوة، بأكثر ما يعكس أو يشير الى علامات دالة على عفن المنظومة نفسها، أو بنية النظام ككل.
ويقول محدثي، إن اللحظة الحاسمة في الوصول الى خلق هذه المنظومة السياسية انشاء حركة "فتح" نفسها، التي لا أحد يدرك زئبقيتها، التي تحول دون القدرة في السيطرة عليها، كما شقها، انه لهذا المكوّن الفريد الذي تمثله "فتح"، تُغري قدرة هذه المنظومة السياسية الفلسطينية على الانجاز.
You'll notice that منظومة was indicated to as a part of the whole system.
