From a man to a woman. Asking if she wants to be with me, as a couple. I love her and i think she is having second thoughts.

A do që të jetosh me mua?
Explanation:
A do që të jetosh me mua? (formal)

A doni që të jetoni me mua? (informal)

Although it translates “Do you want to live with me?”, I think it captures the meaning of what you want to say.

Good luck to you!

Correction: "A do që të jetosh me mua?"--is the informal version :-) and "A doni që të jetoni me mua?" is the formal one
