Explanation:
"Timer" est très souvent "minuterie" ou "temporisateur" dans le contexte technique.
(il faudrait voir selon le reste du contexte celui quii convient le mieux)

je pencherais plus ici pour "TEMPORISATEUR" ....

At the set timer =
* en fonction de l'horaire affiché par le temporisateur
* en fonction de l'horaire affiché par la minuterie
* selon l'horaire affiché sur le temporisateur / la minuterie

mais, au lieu de commencer la phrase ainsi, je trouve que la phrase rendrait mieux en français en intercalant cette partie de phrase après la traduction de la partie finissant par "stop"

the pack will stop ... en fonction de l'horaire affiché par le temporisateur ... and again some layers of film will be applied

ou aussi:
