Simply stated - in this context, it reads as 'fee' or 'charge'. As a native speaker, one has to re-read the sentence to gain the intended secondary meaning. It is just one of those anomalies to which native speakers are more alive.
Coming from a science background I have always come across and used "rate" and most definitely not only in the context of "cost" but also in that of "proportion". There are copious examples for this in textbooks and on the internet. However, I do think that a factual discussion on this point has not been possible here.
