I think the meaning is pretty clear: the agent sends the company his invoice, and they pay at the end of that month.

Explanation:
This is a standard formulation, and "auf Rechnung des Auftraggebers" is (usually) "for the account of the principal". The opposite would be "at your exoense".

disagree  David Williams: Not according to normal usage in Germany. Auf Ihre Rechnung normally means "at your expense". - Don't necessarily agree. The customer may pay the agent, but the agent may still be expected to shoulder things like bank charges.

Explanation:
"auf Ihre Rechnung" literally means "at your expense", but in this context I'd say "You will be invoiced/chared at the end of each month".

In view of the previous clause, which does confuse matters slightly, it sounds like the agent will receive a set amount per month from the company to cover costs and I assume that "auf Ihre Rechnung" is perhaps not being used in the normal way, but that the agent can submit an invoice for the actual costs incurred at the end of each month and will then receive anything owed that exceeds the sum already paid (xxx). Or maybe the agent simply has to submit a pro-forma invoice each month in order for the payment to be made, even though the amount is fixed. A German may be able to clarify, or you may need to confirm precisely what is meant with the customer.

Re. Cetacea's disagreement: As Gert Sass proposes, it may mean that the agent will have to bear any banking fees, even though the company is paying the agent for the work.
