probing / exploring
Explanation:
Terms for sondieren are most commonly to probe or to explore, corresponding instruments are probes (to measure) or explorers.

see http://www1.umn.edu/perio/dent5611/Perio_I-05_Hand_Intst.pdf

However, in this specific context (--> Papierspitze, Verkleben vermeiden) IMO it has also the meaning of cleaning or separating, as you suggested already.
In this text you will read that the Papierspitze is left in place, and removed later on at another visit. Does your text say anything about this?
http://edoc.hu-berlin.de/habilitationen/barthel-zimmer-claud...

So finally IMO the German word aussondieren is not used in its normal meaning, but a bit awkward here.

With the much it concerns discussed biological width a structure-biological term, which is defined with an average value of approximately 2.04 mm as the length of the epithelial and bindegewebigen Attachments. Since this measuring section cannot be sounded out reproducibly, Hürzeler placed the dentogingivalen complex (DK) into the foreground. This described as the sound outable measuring section of the Sulkusoberrand to the bone border (free marg. Gingiva & epith. & bind gweb. Attachment). The Aussondierung of the DK is possible and belonged thus only under anaesthesia for Hürzeler to the basic conditions before each parodontalchirurgischen interference.
