I was thinking of "content-related", but it sounds awkward:
...content-related evaluation of the application...
"Evaluation of the application on its merits", however, may not be quite spot on. What do you suggest?

Explanation:
Within the context of pharmaceutical applications I understand that there are two distinct stages:
1) a formal examination (e.g. payment of fees done?, completeness of information?, etc.); and
2) a substantial examination (e.g. does a certain pharmaceutical product for which approval is sought for comply with regulations on bioavailability?).

Instead of examination also assessment, evaluation etc. could be used, as we do not know the body to perform the "Bewertung".
