I think Lydia's answer is on the right lines. The expression does refer to doing business. But there is a slight difference between doing business and creating/running a business, and "hacer empresa" seems to mean the latter.
The following is from an essay by a management expert:
"Hacer empresa: una labor ardua
[...] Pienso que todos tenemos una primera percepción clara de que negocio no es lo mismo que empresa. [...] Hacer empresa es mucho más complicado que hacer negocios. [...] Cada uno puede hacer lo que quiera. Mientras los negocios sean honestos, no tienen nada de malo. Pero muchas cosas en una sociedad dependen de que muchos quieran dar un paso más, hacer empresa de verdad"

In actual usage "hacer empresa" can refer both to setting up or creating a business and running it. In the latter case, "doing business" is what is going on, but within the context of a company: making a company thrive.
In this video, entitled "¿Qué significa hacer empresa?", it means the former; the presenter makes a rather homespun analogy between building a farm and "crear su propia empresa".

By the way, I don't think it's a particularly Peruvian expression, though some of my examples happen to come from there. Here is an example from the Spanish newspaper El País:
