"Substance or form" is exactly right for "fondo o forma". However, I'm sorry, but I don't think the literal "observations" will do at all here. You can't say that "the results will have observations [...] on the part of the beneficiary organisations"; nor can you say that "the beneficiary organisations will have observations [...] on the results. "Observaciones" really means "objections": grounds for appeal. Apart from this, I think that rather than "objections of substance and form" it would be clearer, and more usual, to expand it slightly and any "objections to defects of substance or form": this is the usual formula, it seems to me.
"Tengan observaciones" in itself could be translated "have defects", but "por parte de..." indicates that they are object to these defects.
So I'd say "in the event that the beneficiary organisations raise objections to defects of substance or form in the results...".
