Does anyone know what the difference is in this specific customs/logistics context?

I think "despacho" here simply means (envío) dispatch, despatch; Although, as you say, "despacho de aduanas" is indeed customs clearance, but you may need to ask the client exactly what they mean on this occasion.

From the limited context, I think it could mean "storage and despatch" i. e. the goods are stored (domiciliado) and despatched from the client's factory, warehouse or storage depot.

Domicilio is where someone/something resides, which is why I think they may mean "keeping" (storage), especially if the text is from an LA country with a variant Spanish (non-Castilian) usage.
