There are lots of flats and you can choose which region you are interested in. Everything's in Czech there, though!
As for trying to rent a flat using annonce.cz unfortunately I had to make the (sad) experience that there are also quite a few ads either outdated or just lures without any real offer - so be careful! Better (but also more expensive) would be to hire a real estate agent if you don't have anyone in Brno who could do an on-site search for you or who would know of a flat personally.
At http://www.praguepost.com there are mostly Prague flats but you can post your own ad there and what's more - there's a lot of other interesting things about the Czech Republic and all of it in English
