While I don't have a recommendation for a "best" word counting tool, I have done some research (and released an open source tool) into what causes differences in words counts between different tools.
Common word count gray areas include:
-XML and HTML tags
-Forward slashes and backslashes
-Hidden Text specific to Microsoft Word
