The agency says that they cannot solve this problem. Maybe there is some tool that can change the text flow direction?

What exactly is the problem? Your extremely scarce description does not make much sense because files do not actually contain characters, they contain bits and bytes merely following each other from the beginning to the end of file. If you experience problems with displaying, try manually inserting LTR and RTL override marks as appropriate.
