Is there such a setting in Studio?

Looks like this one setting is missing Dec 9, 2010

Just checked in Studio and wondered myself...
However you can create a separated TM out of the aligned text and apply a penalty to that TM. This will work exactly the same as penalty for alignment.

Where exactly do I apply this penalty?
In Penalties option I can "Missing formatting..." etc type penalties, but not a global TM penalty.

For Studio SP3 All Language Pairs, for older Version the corresponding Language Pair, Translation memory and automated translation, Penalty.

Well, this is quite intuitive:
However you can create a separated TM out of the aligned text and apply a penalty to that TM.

Would you follow that and started to create a project using that TM the question about general penalty for TM would never appear - this is something what can be set in that process.
And this is indeed not illogical - the other penalties you named apply to all TMs, whether the one I suggest is applied to one single TM and comes in addition to those.
In this case we are using the multiple TM setup features of Studio.
