Unfortunately, sometimes the file format itself creates processing problems. Sometimes we have issues with .doc files which are solved by converting them to .docx; sometimes we have issues with .docx files which are solved by converting them to .doc. It's very difficult to say exactly why these issues occur; my gut feeling is that it depends on how the documents were created.
Perhaps if they are created in Word 2007/2010, but saved as .doc, that somehow slightly corrupts them; likewise, it's possible that .doc files that have been opened/edited in Word 2007/2010 and then saved as .docx are in some way compromised. The trouble is, there's almost no way of knowing what the actual "original" file format was...
I think the only way round it is to convert, and then re-convert back to whatever the received format was right at the end of the process. If anyone else has any ideas, I'd also be very keen to hear them!
