Trados Studio 2011: aligning text: What is the proper procedure here?

Hello,
I am reluctantly having to use Trados to translate about 50 flowcharts (text in boxes that needs to fit inside the boxes)
The problem is that due to the nature of the language (Spanish to English in this case), the words do not line up.
Let me see if I can explain. (Bear with me as I try to format this post)

TRADOS SOURCE OUTPUT: Asistencia a un curso - Introduccion de formacion - Documentacion de 4 horas - Contaminacion - Higiene
The problem is column two because you have to change everything around Asistencia a un curso [attending a course]....................Attending de formacion [of training]...................a 4-hour training de 4 horas [of 4 hours].......................course
This creates a satisfactory target file. However, the problem is that you cannot enter this into the TM because "de 4 horas" does not equal "course" and "de formacion" does not equal "a 4-hour training".
There are thousands of these to deal with.
I have tried leaving the segment blank like this. Curso de ................... Training Course formacion ..........
But when there is a blank segment, Trados inserts the Spanish word into the clean docuemnt "Training course formacion" and then of course you end up with the word "formacion" = "[blank]" in the TM and the long text sometimes does not fit into the box.
What I have done is not enter these segments into the memory (do not confirm the segment). However the agency wants everything in the TM because as a result, some of the files are only showing up as 60% complete...
Is not entering these segments in the TM the usual procedure to handle this?
