On mine, the colors are set to 0 (none) for source, 100%, target & unknown.
I guess 0 = the default colors... (blue, green, yellow, grey)
You can change the colors by hitting "enter", a dialogue box pops up.

When it happens to me it's because it's an OCR document, so the background is white instead of clear. You need to Select All, got to Format, Shading, then click No Fill.
That should work!
