The whole sentence can be reordered/rephrased to make it clearer:

for the sake of the Transaction (=as needed in order to execute this Transaction)

(1)Certain terms and conditions of certain agreements that were [already] entered [=existing agreements] into by the Company, among others, in the framework of the Transaction were amended

(2)certain new agreements that are needed to complete /execute the Transaction were planned to be entered into.

Je lis: Certaines conditions de diverses ententes conclues par la Société, entre autres, dans le cadre de la Transaction, ont été modifiées et il était prévu de conclure certaines nouvelles conventions aux fins de la Transaction.

Ou encore (si vous préférez une version plus littérale) : …ont été modifiées et la signature de quelques nouvelles conventions à conclure aux fins de la Transaction était prévue. et variantes sur un même thème!
