entREprise = is general and covers business, concern, enterprise, house, firm, undertaking , operation

commerce = shop, retail store/outlet, trade

société = company, partnership, corporation (US)
société anonyme (S.A.) = public limited company (plc)
société anaonyme par actions = joint-stock company
société à participation restreitne (non-cotée en bourse) OU société privée = private (limited) company
société à responsabilité limitée = (S.A.R.L.) = limited (liability) company
société coopérative = cooperative society
société cotée en bourse = listed company
société en commandite = limited partnership
société familiale = familiy company
société mère = parent company
société soeur = sister company
société civile professionnelle (SCP)= firm (in the sense of liberal professional partnerships)

You should use "commerces" if you are talking about a number of small retail outlets and "entreprises" if they are of mixed type of includes some farily large ones.

If you are talking about a chain store such as Walmart, Sears etc..

Magasin de vente au détail or simply magasin
Définition : Magasin de vente au détail appartenant à une chaîne d'établissements commerciaux de même nature.
OBS - Exemples de magasins à succursales au Canada : Eaton, La Baie, Sears, Zellers (Termium)

With no additional context I would probably use établissement commercial.
Commerce like s.o. said above is used more for small retail stores or shops.
