I am certainly no expert on this, but I would just point out that skyjacking can only be the hijacking of an aircraft or other airborne vessel, whereas hijacking can relate to planes, ships, cars, etc., whilst in transit.
My guess therefore, would be that the inclusion (or not) of the adjective might differentiate between the two terms.
