EE stands for Employee Express. Here is a description of the program from a memo by the U.S. Department of Justice: Beginning July 16th [2000], you [federal employees] will be able to make certain changes to your personnel and payroll status through Employee Express. Employee Express (EE) is an automated system that allows you to process certain payroll-related transactions electronically.
