Explanation:
You are absolutely right that this is an affectionate expression, one that as a child I often heard in my grandmother's mouth.
The literal translation would give something like "my little goat turd". You will find "Crotte de bique!" as a mild,gentle, trying to remain proper "Oh! Shit!"
But in French "crotte" has non- fecal uses, such as "crotte de chocolat" which refers to the shape of droppings, and, obviously not their natural content !!! And the one you encountered. To understand the meaning you have to refer yourself to the importance of animal droppings in the life of pastoral life. It is a key to the life cycle, as the fertilizer of future life. It is most precious.
Thus calling somebody, usually a child his/her "crotte de bique" is saying "that little bundle you represent is as precious to me as goat droppings can be"

this is an old French expression. 'Crotte de bique' is literally 'goat shit'. Affectionate phase...well. Hope it fits in the situation. Good luck!
