Not sure exactly how to put it, but that is what is meant (it would depend on what is covered by dateien - it may be that the files can be converted into something physical or simply that they are printed out on paper).
As for your sentence: Any files made and all copies shall be deleted from all data carriers or, if embodied (or manifest ??) in physical form, destroyed.

exisitng physical copies are to be delete...

: For "vernichtet" I would use 'destroyed' instead of 'deleted' .
