In a retail software program. Do these mean the same thing? Store ID? Which is the correct term, so I can alert the company to the inconsistency.

The two terms mean the same thing but "Filialbezeichnung" sounds "more" correct to my native ears. "Filial*en*bezeichnung" is an incorrect plural if you ask me (as you may paraphrase Bezeichnung der Filiale, which calls for a singular - unless there are several Filialen with the same ID/name, just to complicate matters).
