German term or phrase: Firmenprozesse
I have "company processes" or "company procedures". Any better suggestions? Context is: "unterstuetzendes Trainging und Coaching zum Aufbau der Firmenprozesse..." in a business proposal.

company procedures or company's business procudures
Explanation:
I would go with what you already have, because the the German phrase that you've quoted above is pretty vague - keep it generic in the English as well.
supportive training and coaching for developing company procedures
(unless this is referring to Sanierung or Restrukturierung of the company, then see above)
Good luck.

the company's business processes

Explanation:
>>Training and coaching to support the development/design [redesign?] of the company's business processes<<

>>business process [re]design<< is the generally accepted jargon.

Redesign would be appropriate if existing processes are to be reengineered.

the company's functional structure

Explanation:
Another suggestion:

"training and coaching to support the development of the company's functional structures"

I think this example is relevant because it shows that the term comprises both internal and external aspects:

The functional structure of the ATMC is based on the mission statement, the needs of industry and the capability and interests of the faculty and students.
