I asked my (Spanish) partner what he thought, because "F... you" when directed at a person is usually "Jódete" o "Jódete tú" (both mean the same, but the second has more emphasis on the person it is directed at).

We think that the "joder tu" that you have heard (we imagine you heard it because written it would be with a comma and an accent on the tu - joder, tú - ) is probably not so much person A telling person B to get nicked, but rather person A expressing general disgust or exasperation at something person B has told them, along the lines of "Jeezus" etc.

Anyway, hope this helps - I'm sure you'll soon be swearing like a trooper!
