I'm just not sure how to combine "notary public" with "de esa naturaleza" ... and shouldn't it be "en UN documento"?
I decided it was best not to have "notary / notarial" so close together, although in another context, "in a notarial document" would be perfect.

Here it appears that for stylistic reasons the author of the text is simply attempting to avoid repeating the word "público" twice, since this is saying that the assignment must be formalized by a notary (se deberá formalizar a través de fedatario público) en documento de esa naturaleza = en documento (también) público = in a notarial document (or) instrument
