I am wondering if "depósito" is not part of the name of the register.

Explanation:
"en el Libro Diario de depósito, cuentas número XXX..." (I think that a comma goes after the word "depósito".)

So, "In the Book [register] of Daily Deposits, accounts number XXX show a note concerning the mentioned company [society], which literally says:..."

Regards.

"accounts deposit" is okay on first glance.

Explanation:
This is the kind of shorthand we use on worksheets and can mean deposit (into one of several) accounts, or deposit into account number XXX (as against YYY). Bear in mind also that depósito is also depot (in case this is related to the other Mercantile Registry entry I answered which seemed to be about a machine.)

(Daily) Cash Ledger

Explanation:
Here cash has the meaning 'liquid funds', i.e. it inclides notes and coins('efectivo') kept in the Co. and money at the bank.

In Daily Cash Ledger No. XXX, the following literally transcribed entry, relevant/pertinent to the said Company, appears ...

Accounts deposit. I agree with Parrot....

Explanation:
But I don't think it is related to a depot. There's another possibility: They may be be talking a bout a consolidated Accounting system and in this case after closing all the books, they may also talk about deposits in consolidated accounts, which is highly likely to happen within the framework of this 'Registro Mercantil'.
