*At at minimum* and *at the very least* are pretty much synonymous, but to my ears (and eyes) I prefer the latter...a matter of personal taste.

I also was more inclined toward *deficiencies* over the literal translation *gaps*...just seemed to scan better to me.

on a minor tone/note

I think there is a slight nuance to this one.

According to my Robert & Collins, the only possible meaning for "en mineur" is a musical one, ie : in a minor key.

There is a similar sort of expression in English, (as above), which can be used in the same way to indicate that something is of lesser importance, a minor issue.

(I have even heard it used to suggest a downside to a particular question, not relevant here perhaps).

Suggestion for translation of your phrase :

Never the less, on a minor note, [it] does shed some light on a few gaps/deficiencies/shortcomings.
