I'm not sure of what verb to use: recover? retrieve? recuperate? Which one is the most appropriate for endangered species?

The problem is that only the intransitive sense works —"Species X is recovering.", not "We are recovering species X." If you want to express human agency, you need phrases like "recovery planning/efforts/etc."
"Recovery" is definitely the preferred term; a Google search on "recovery endangered species" gives over 100,000 hits.
