I think 「物流体制」 makes it clear that we are talking about inventories of items held for shipping. 在庫差異 seems like it could either be indicating differences between records and actual inventories or differences between inventories. I think it's more likely that it is referring to differences between records and actual inventories. This can be caused by theft, as is indicated at this site: http://www.logisticsadvice.com./story_inventorycontrol.html. I think that here, 在庫差異率 could simply be translated as "inventory discrepancy."
