I'm not 100% sure if "acto" is referring to "act" or "document" here.
If it's the latter, is it saying that the document is made available in the e-mail inbox via the data message?

I agree with the asker's interpretation, 'a través del cual' agreeing in gender with 'el mensaje' and nowt else.
First example sentence expanded: 'Para el efecto, dadas las características del correo electrónico certificado, la entidad registrará la fecha y hora reportada en la confirmación de entrega del mensaje de datos, a través del cual se dispuso el acto en su buzón de correo electrónico..'
acto *administrativo*: admiinstrative decision, or order or decision of a government authority, West -> Dom. Rep. acto : the standard Spanish term for a document is acta, not acto.
So a Lat. Am. mix-up, though - when in doubt - I used 'notice' or 'dealing' for acto and 'record' or 'minute' for acta.

: I wasn't sure what was going on here, but the contract is available online, and the previous paragraph makes it clear that this is about service of notice under the contract.
