I have translated this as 'the legal verification of the document here is drawn up without prejudice of any kind nor in a way that damages the rights of the registry'.
Any suggestions for a more accurate translation?

I think the only way this can be parsed is as follows, which would be normal wording seen on this kind of document:
"La presente legalización, que se expide sin prejuzgar acerca de ningún otro extremo de fondo ni de forma, causó derechos de registro"
"There were registration fees for this legalisation, which is issued without prejudice to any question of either form or substance"

For clarification, "derechos" are not always "rights", and in this case it almost certainly means "fees" or "duties", i.e. an amount payable for an administrative transaction.

Having now had my coffee this morning, perhaps a better way to put this would be "This legalisation was issued without prejudging the form or content of the underlying document and was subject to registration fees".
