I am unsure if this means they will be working on existing cholera oubreaks upriver of where they will carry out cholera prevention work, or that they will be working on cholera outbreaks before then carrying out cholera prevention work.
Can anyone advise me please? Many thanks.

I think "en amont" is being used figuratively here. There should perhaps be a comma after "amont". If it meant "before" it would be "en amont DE la prévention".

it is usualy translated as UPSTREAM but in your context PREVIOUSLY or BEFORE is a good solution
