a) Even though the text refers to "Programme" instead of "Dateien", it is possible (in my experience even likely) that it means files, those programs (which are indeed sets of parameters) being stored one per file.
b) From the context ("automatische Programmumschaltung") it seems to me that "Auswahlverzeichnis" refers to a predefined directory from which the software picks the different programs without human intervention (on the basis of scanned ID tags or whatever). In this case "selection directory" would probably be more accurate than "selected directory".
Just conjectures based on previous exp. with production line software, may be all wrong - you know your software best, Beth.

It's really hard to tell, but my impression is they are talking about a selection list, not a directory:
"Programme" does not refer to executable programs, but to a collection of settings, like a recipe. These recipes are handled by a selection programm which will return an error because it expects to find unique recipe numbers.
For "Auswahlverzeichnis" to refer to a directory, one should expect "file names" instead of "program names" that need to be unique.
However, unless you're able to conclude from additional context which version is correct, you might want to contact your client. If that's impossible, use a workaround: "During the selection, repeated program numbers have been found. These program numbers are required for automatic ..."
