I like your suggestions "se entiende/esta claro?" that way, like Adriana says, we do not sound like we doubt their capacity to understand or our capacity to explain.

Amy, if in fact this will be spoken, maybe something to the effect of "...lo entiende(n) usted(es)?...se entiende?...está claro? As I see it, even when spoken, to just say "Entienden/Comprenden" without the "usted", is a rather abrupt way of expressing oneself. And I agree with Adriana, "usted" always at the end.

All the answers are correct; without the context it's impossible to say which formula is more or less appropriate. Another possibility is not to make it sound so personal, i.e. "lo entiende (usted)?, and variations thereof...
I think "comprender" can be interpreted as "are you able to understand", whereas "entender" (from my prespective) has to do more with "are you willing to understand".

Todo depende del contexto en el que se hace la pregunta. Si tu estas explicando algo a alguien y quieres saber si te entendió bien, al menos mis padres me enseñaron que lo correcto no es preguntar si la persona entiende (pues eso podría sugerir que pensamos que su "entendimiento" es deficiente) sino más bien si yo me expliqué bien y, por ende, lo más "polite" (según mis padres) es preguntar "¿Me explico?". Todo depende del contexto, eso es importantísimo. En todo caso, si vas a poner el "usted", siempre tendría que ir de último.

It would really help. Anyway, I would never include "usted" as it is understood, but whether to use comprender or entender will depend on who is talking and who they are talking to.
